One possibly helpful way to diagnose if it is a windows update problem is to stop the Windows Update service (and set it to disabled temporarily). less than great, but it will actually tell you once the audits completed. You can watch for the file C:\programdata\CentraStage\auditsnapshot.xml - once thats created, the audit will actually complete and be uploaded, but if that doesn't exist, then the audits still going on (don't be fooled by the audit data you see when you open the agent - it comes from another source). In my experience, long audit times are generally caused by devices that either have a lot of missing windows updates, or problems with Windows Update in general.
